No one knows who The Employer actually is.
The first hint of "The Employer" was when Red Spyder died and entered the Gate of Wickedness- a desolate post-apocalyptic world that appeared to be ran by The Dark Sincentius.
Sincentius said to Red Spyder that they were employed by someone to begin the apocalypse. Red Spyder was "employed" by The Employer to act as the Guardian of Wickedness, and Red's payment was the ability to kill anyone he wanted and have the ability to transverse at will between realms.
Later, after the Gates of Apocalypse and X-Rated eras when Red Spyder was defeated in the distance past as "Hra'Spyder", The Dark Sincentius explicitly revealed to Red Spyder during the Children of Sin saga (he returned to the Gate of Apocalypse after his demise) that HE was not The Employer.
It is assumed that The Employer is an evil being of tremendous power over time and space. It appears that its primary function is to oversee and ensure that the three forces of nature: righteousness, wickedness and balance have guardians and that its guardians are kept in check and perform their duties as guardians. In order to do this he hires / creates powerful beings with tremendous power. It is unknown if The Employer can directly affect reality. If he cannot, it would make some sense why he acts through others.
